Franklin was seen in a crashing helicopter with Lieutenant Welles and Sean. He was killed by the impact of the crash.

Franklin was in a helicopter, along with Lieutenant Welles and Sean, when it began to suffer mechanical problems, causing the helicopter to have a massive crash. It came down somewhere in the woods, the impact of the crash killing Frankin, possibly causing internal injuries as evidenced by the blood seen dripping from his mouth.

As The Governor came across the wreckage, he stabbed Franklin in the head to prevent reanimation.
